What email method ae you using? imap or pop3?
Are they being deleted on the hotmail server by another device?

I do not have a hotmail account but it may be there a conflict between devices.
Hopefully a hotmail customer may come along to help you .
But if it is an imap account if you delete it on one device it will delete it on all
