Probably related to I message. Number cloning is really a little far fetched tbh.
Personally I would delete their numbers from the phone and any back ups, then reenter in the phone book. That would be a good starting point to me.

I asked that question because the same thing happened to my son (when he went through a difficult time in a relationship) His now ex partner was accessing his phone when he left it out of his sight...and sending messages to random friends..Not suggesting this is the same situation but it shows it can be done.

Is there a chance that your iCloud account is on another device in use by someone else? iPad for example? messages can be sent out like that too.
