Even on full system volume I don't get this problem.
You didn't get the discounted beepless version did you?
You only get the beep on the G3 Super Plus Premium model.

i set the System Volume to its lowest (except for turning it off completely) but it still woke me up last night
I know the System Volume used to be on before the JB update because the other noises like the 'water noise' when you tap the Lock Screen would still hapen, just no Fully Charged beep noise.

My S3 has started doing this since the upgrade from 4.1.1 to 4.1.2
I already have blocking mode enabled during the night to stop all notifications but this makes no difference

I have some querks but no beeps! LoL
Maybe put the fone on silent using the SOUND tab on the top of notifications.
Obviously if using an alarm, set it to ring in silent.

The 'beep when fully charged' feature will actually preserve your phone's battery life, same as laptop batteries. Samsung actually has a built-in setting on my netbook if I want to run it while constantly plugged in to the mains - it stops the battery charging fully when I switch on that setting. I guess they didn't realise that most people charge their phones overnight which is usually too long.
